Is the rubber roof soft or springy in those areas? If you can't knock on it and hear a sound, then water has gotten in and saturated the underlayment and may have affected the wood structure below that. In that case, the rubber would have to be lifted to do the repairs.

Should sound like knocking on a cardboard box.
There's fiberglass insulation in there that acts like a sponge, if that's wet it will need to be removed.
