Those spots do look like mold. Hard to tell from the pic, but it does look like them. As long as the mold does not get too bad, you can leave it. If it starts building up you can clean it.

I would also like to suggest you look into using 303 UV protectant on the roof after you clean it. I use a squirt bottle to get the 303 out there and a car wax brush (mop) on a handle and reach over from a ladder to spread it. Also use it on all caulk and plastic on the roof. I never realized how much it helps keep the rubber roof, caulking and roof plastic protected until I started helping other fix their camper that had nothing done to the roof. The difference after a number of years of using it is orders of magnitudes different. I also use 303 on all decals and plastic on the sides of the camper.
